New Domain Controller - Permissions Nightmare

Dear All,

I have a file server with shares which has folders in them. Not very uncommon I hear you say, well these folders inside for various reasons don't follow the normalhierarchy top down propagation of permissions. I am sysadmin for an Architectural company so each project gets a job number. Each time a job is created I copy a template of 17 folders, attributes, etc. and assign it a new job number.  I use Administrator with full rights down the tree and then a complicated arrangement of 'Domain users' permissions to govern how the user use the folder: prevent accidental delete, random folders etc.

My problem is that we are getting a new SBS box in and the Administrator and Domain user’s permission groups (SYSID) won't be the same and will need to be changed on all the shares through the system. Each year has about 200 - 300 Jobs and I have been running this system since 2005.

Please could someone suggest something as I really don't fancy changing this manually.
