Windows Security prompt when copying files from networked locations in Server 2012 R2 RDP environment

So i'm getting that annoying "These files might be harmful to your computer" message when I try and copy files from or between networked locations on our network.

This is when normal users are logged into our remote desktop server running 2012 R2. My desktop PC running windows 8.1 with the same user account works fine. Also when I log into the rdp server as an admin it works fine.

I've tried without success to add our networked location (network.domain.ca) to the local intranet under the security tab for the RDP server. Here is what I have done so far:

Tried setting the gpo "site to zone assignment list" for both computer & user. No effect

Tried using the internet settings user preference. Won't work because "Sites" is greyed out under local intranet

Tried configuring a gpo to add a registry key to zonemap\domains (see here: http://www.thirdtier.net/2011/09/adding-urls-to-internet-explorer-security-zones-with-group-policy-preferences/) applied the policy and I see it in regedit under current user; however when I go into internet options and look at local intranet it is blank.

The dialog box for adding sites to the local intranet zone is also greyed out so I can't add a site manually.

Any help would be appreciated.
