AD CS private key export

I have a standalone root CA in a domain.  I set the "Follow the settings in the certificate template, if applicable, Otherwise, automatically issue the certificate" option set.  This is simulating auto issue. Users use the web interface to request Client Authentication Certificates for use with dual factor authentication with a Cisco ASA.

I'm trying to export the certificate and private key so I can create a PFX.  I can export the certificate binary and convert it to a PEM.  I can't seem to find the private key.  I used the article from the forum post at:

http://social.technet.microsoft.com/Forums/en-US/winserverDS/thread/5b7b46e2-2dd2-4aea-8d2b-224063aab1ce

However, the certificates are not in any of the stores.  I can see some certificates I used for testing where I manually issued the certificate, but it seems the auto issued certificates are not there.  Anybody know of a way to get at the certificate private keys?
